Fix False Positives
False positives are usually related to artifacts that create unexpected amplification, such as a primer-dimer or contamination problems. Some false positives are reported because of the difficulties inherent in dealing with homopolymer regions.
These can be resolved by:
- Adjusting parameters that control the homopolymer calls, but this can increase the report of false negatives.
-
Or, when repeatedly running a panel, manually curate certain sites (positions) since the FP tend to happen in the same positions.
Note:
Currently, the variantCaller plugin does not support this, though it is available in the stand alone command line version.
